I solve that problem by giving the shapes names. A C major scale at the third position is a 1 fingering - the root is under the first finger on the A string. The same scale played in fifth position is 4E, seventh position 2E, 12th position 4A, etc.

Mos def. I usually accompany this with a written exercise. I,personally, use the vernacular "tonic" over "root." As it can confuse some chord stuff later. Tomato, Tomahto lol
